I am going to have to vote for Mac and Molly.
At first glance they don't seem like the best villain robot, they keep coming back.
Zed would come in second since he did cause a heck of a lot of havoc and the Swat Kats almost didn't stop him. In the end they did and for good.
Mac and Molly did take over Megakat City in the future too, even if they had some help.
Granted it may have helped them since they weren't always robots.

The behemoth. I don't remember how they stopped hard drive but I had always wanted one lol.
